Q1/ I am correct in assuming I download the Final Cut Pro/XDCAM Transfer v2.1 Update from sony, which will transfer the files as QT movs. Stick them on my capture scratch and import in my project?

Latest version is 2.10.0 .. yes you download from Sony and install on your Mac. The software adds driver support for Sony's XDCAM HD dic format and lets you connect an XDCAM HD camera/deck and transfer the files as QT mov's. You can launch XDCAM Transfer directly from FCP (when installed it gives you an Import > Sony XDCAM.. menu option) and it copies the clips to your hard drive plus imports them into your project.
Q2/ Does this tool allow me to transcode and transfer sections of clips (as you would if you were capturing) or just the clips in their entirity?

Yes, if you wish you can log the bits you want to import and then transfer in only those logged sections
Q3/ If this is the case, pardon my ignorance but what is Log and transfer for?
Log and Transfer does not work with XDCAM HD disc media, you would use FCP's L&T interface for other tapeless formats
